Are you referring to Henry's commentary, or something else Henry wrote? Certainly at least in the electronic copies I have of the complete commentary I can find no reference at all to the things you have mentioned.
M.H. uses the first verses "as a platform" to preach "an introduction"
to the gospel. He speaks of the TriUnity of the Godhead, Christ Being present in the begining, equates the Creation of Light, to the resurection of the sinners heart lost in darkness unto Light etc.
