Stoning was not the only form of discipline in the OT. I suggest you read through Leviticus again. There were several different kinds from simple fines, to being put outside the camp until ritual cleansing could be performed. Even then, the whole point was restoration. Only the most heinous acts were punished by capital punishment. And the Church is not given the sword to do that anymore. We have a greater sword than that, the keys of the kingdom.
